We pick up with Harold getting his tools together for his attack on Samaritan from a corrupt tech entrepreneur.
While traveling, Finch and the Machine discuss What Ifs. as in What If Harold hadnt created the Machine.
One projection the Machine shows is that Nathan would still be alive and Harold wouldnt have been injured in the ferry explosion but he would never have met Grace.
Meanwhile, Reese and Finch as still looking for Harold when the Machine gives them a new number, Greers!
And Reese is afraid that Harold is going to try to kill Greer and he and Shaw are off to DC.
In the meantime, The Machine shows another alternate future where Fusco never clean up his act and was kicked off the Force when the still living Carter busted up HR.
Finch arrives at Fort Meade and assumes the identity of a NATO Intelligence officer to get in and access their network.
Another alternate future shows Shaw killing former number Henry Peck (No Good Deed S1E22) with Coles help.
The Machine also directs Shaw and Reese to Fort Meade because theres an NSA building there and works on getting them in.
Harold has run into a problem because while hes uploaded the virus to the NSA, he hasnt issued the voice password to activate it before Greers squad stops him. It turns out the building is Samaritans control center.
Greer again tries to recruit Harold pointing out the virus will kill Samaritan and stands a good chance of killing the Machine.
Harold refuses but Greer has ferreted out that the Machine doesnt know the Voice Password and seals the room they are in and allows the oxygen to be removed.
Greer is wiling to sacrifice himself to preserve Samaritan and its mission.
However, Reese and Shaw got into the building and managed to get the Machine a wireless connection to the LAN and the Machine gets Harold the code to get out of the vacuum room.
The Machine then shows Harold an alternate future where Reese did save Jessica but she couldnt deal with his darkness and turned him away. Reese wound up dead and Harold then directs the Machine to help him get to Reese and Shaw, who are embroiled in battle with Decima operatives.
Meanwhile, those bodies in the subway have been found and the previous FBI agent intends to take out Fusco and does indeed capture and shoot him
Fortunately, Fusco is wearing a vest and takes him out.
The Machine triggers a building evacuation and Finch directs Reese and Shaw to safety while he gets to the Operations Room, still debating whether or not he should trigger the virus.
The Machine understands his hesitation and shows him the last What If, where Samaritan was brought online anyways, Senator Garrison was unsure of the power that had been turned over to Samaritan, and Root was now Greers number two because shed never met Harold.

I was concerned with the episode with in the beginning because I was afraid it was just going to be What If scenarios.
Which, while can be very compelling, probably isnt a good idea for the penultimate episode of the series.
But the episode used them sparingly to make its point about how Harold has affected others lives by the creation of the Machine.
Im just not sure what theyre going to do for the finale though.
