For the time being, my issue is resolved, but I thought I would share my solution.
My Tivos are OTA. I'm between two markets, and can get all the channels from city "KC", and half of them from Columbia, MO.
When my Roamio had rebooted with the new update, I had a message many channels were deleted, and some (but not all) were added back.
I tried tivo supports suggestions: force connection, then rerun guided setup. No luck.
I then tried rerunning guided setup, but I lied about the zip code. I told it I was in the next town over, closer to Columbia. It then came up with all my channels. My Series3's are as yet unaffected, although if I do the same thing to them, they will lose some KC stations.
Long story short, I think the list of which channels are available to which zip codes may not be the same from Tribune to Rovi. If you lose some OTA channels, it may be resolvable by faking your zip code to an adjacent town faster than any response you'll get from tivo.
Just sharing what worked for me. Your mileage may vary.
