Whew, for a minute there I thought they were going to erase Jane's memory again and then not resolve much of anything.
Weller's father did kill Taylor Shaw. The DNA test matched Jane because someone previously broke into the evidence building and switched Taylor's samples with Jane's.
So Jane is just a girl who grew up in sub-Saharan Africa, probably in a poor family or as an orphan, based on her comment:
"You know where I come from. How I grew up. I never thought any of this would be possible for me."
Maybe she was recruited into this "only from the ashes can we rise" cult at a young age by this mysterious Sheppard. Or maybe he saved her life when she was an adult ("he brought you back from the dead"). Evidently she used to be a true believer in the mission, of which "phase 2 is about burning it [USA] to the ground". And she "hates the FBI, this entire government betrayed" her.
She believed in the mission so much that she was willing to be scarred like Taylor, tattooed all over, and have her memory wiped. The goal was to get Weller into Mayfair's position, with Jane as Weller's trusted confidante, so that Weller could be manipulated into forwarding the mission.
Overall, a fairly satisfying explanation for the mystery of Jane's origin. It will be interesting to see if they can keep things interesting next season. Presumably it will be all about tracking down Sheppard and preventing the cult from destroying the country. And Weller and Jane will have a long way to go to build up any sort of trust again, but Jane will be important to tracking down Sheppard, so Weller will have to work with her.
The subplot of getting Mayfair's USB key and decrypting it dragged on too long. The payoff is that it looks like we will finally learn what project Orion is when next season starts. Earlier this season, Jane had a flashback where she heard someone mention project Orion, but I thought it was a Pentagon official or something like that, not someone from Sheppard's cult. Or maybe it was an undercover cult member? I wonder how Mayfair got the information on Orion. Was it related to Project Daylight?
I suppose the biggest remaining mystery is about Sheppard's cult. They are strangely well informed, judging by all the intelligence they tattooed onto Jane. They deliberately hid Sheppard's face in Jane's flashbacks, which suggests that he could be someone who has already appeared on screen.
